    I understand that Superuser itself is not installed on the app however the App Opps is suppose to have settings for super user if it's installed correctly.

    I'm pretty sure you root breaks. You will need to flash SU again.

    Hi there,
    just a clarification : The nightlies are not 'google certified' so don't include google apps and can include built in root.

    CM12s, as an certified OS, includes the google apps and can not include built in root (or google won't certify it) so every time you install an official CMxxS, you will loose root.
    but it's very easy to flash it for example with TWRP that will check and propose you to flash it
    then a small udpate from Playstore (because it flashes an old version) and tadam ... you get root access
