I have observed that a folder named "supersu" always gets recreated after each boot, even if I delete its contents or its folder. I checked this using TWRP's File Manager. I even wiped off my "System" to see if "Init.d" was responsible for this but even then it kept recreating the folder. I don't know if SELinux has a separate boot daemon trigger facility or not. The following files keep on generating:
    1. 99SuperSUDaemon
    2. install-recovery.sh
    3. Superuser.apk
Other than that, I have also noticed a "/root" link created in Android Root Directory. I don't know if even that's caused by certain script installed by SuperSU to perform these irrespective of OS/System.
Note - Officially, my root status is negative but I am just concerned about SuperSU, interfering with my base File System.

Go to superus app and uninstall from settings menu...
Otherwise the supersu survival mode will cause what you describe...
